I think if you use Flatten Transparency in most cases the result will still be vectors, but the size of the file will probably increase enormously. Also, open paths, unfilled paths, and other unexpected results may occur. So the file which results may not be submittable.

Yes, this is correct. It makes a bloody mess that is nearly impossible to work with or edit.

This effect is much more easily achieved by duplicating the object, using transparency on one (to use as a visual guide) and on the other using the Divide command and adding gradient to each individual section (to match the transparent version), and the file will be hardly any size at all. It's nice, but not mandatory, to include your intact transparency version as an extra file in the zip.

You can "flatten transparency"
Make your shadows with blends and then "expand".
Once you've done that use your "pathfinder" tool and meld it together and save as Illustrator 8. Do not use raster in your image.
